You will need to either run it with the batch file like seafodder posted, or use ARK Server Manager. I recommend ARK Server Manager. It is extremely simple to use.

Install ASM, then after starting it hit the Upgrade button. It will then install the anonymous server program for you. After doing that the Upgrade button works just like it sounds, it will upgrade the server if there is ever a patch.
You do not see the game running with a dedicated server, you just get a command prompt showing text of it running.
All player information is saved on the dedicated server.
The save game information will be located wherever you install the dedicated server.
