Only way around it is to clear out old eggs, and wait for new ones to spawn. Or, check the timer on the popup box, and don;t pick it up if it timed out already.
If this is on an official server, I imagine it would mean big local tribes are already doing this, assuming there would be regular egg hunting anyway. In which case I wouldn't feel bad not risking my bird so they get an easier trip next time around
If on an unofficial, with less people around, an admin could easily go empty the nests, rather than me risking my bird to do it for them. If the server is quiet enough people aren't regularly after eggs, it's a small bother to do when you know someone will be hunting.
This has been my experience too. Would be lovely to get some console commands to clean out things like wyvern eggs, bee hives and the like though.
