2. Even if you DO seal the greenhouse completely, the pipes can be placed through walls, so there's no need to put a hole through.
3. I believe only the ceiling right above the crop plot needs to be greenhouse piece to take effect.

5. Greenhouse walls are fragile. Like, you can PUNCH it down, aka can be torn down by even the dilos. So are ceilings and any other pieces. It's adviced to have stronger outer wall on the premeter, and if possible out of reach from hostile dinos. But if you have that covered with other defense you don't have to worry too greatly about it.

Another stupid question, can metal and stone pipes be used in the same irrigation grid? Like will stone connect with metal ones and work?
Only the ceiling has to be greenhouse, but you also have to have enough glass around the plot to get the full 300% and walls can contribute to that. There's a lot of detail on the wiki about greenhouses and how the percentage is calculated.
Alternately, if you are running your own server or playing single player, you can simply adjust the grow rate of crops and forego worrying about greenhouses.
