I have used this controller up until recently without issue on this game. I did also change the batteries to some brand new ones. The controller works perfectly fine on other games.
Same as mine, although i'm using a wired xbox controller.
Everything else is similar to what you have already explained.
I've pieced a few things together and got mine working again by following these steps:
(1) First enter Big Picture mode.
(2) Then select Settings.
(3a) Within Settings, select or check Guide Button (active).
(3b) Further select, or check Support XBox Configuration (active)
(4a) And then you need to look into Detected Controllers,.. Followed by specifying your controller (adding words or renaming the controller according to preference).
(4b) Next have it Identified by selecting that option, and afterwards make sure your controller is Registered to your account accordingly by checking if your previous steps were correct.
(5) Finally restart the game in Big Picture mode, and afterwards you'll also be fully able to run it in Steam without accessing Big Picture mode.
