Unfortunately, I think I have to actually take the blame for this one... Save files are (very slightly) unstable. Some computers seem to be more affected by the issue than others.
I'm really sorry that that happened.
I recommend backing up your save file from the ESC menu, especially if you have had issues with save instability before.
As it stands, it's exceptionally rare. Most user never experience any sort of save instability, and I'm hesistant to try and fix this entirely for fear of making it worse.

There's a good possibility that an extremely old save file (>1 year) is completely incompatible with a much newer build, but I try to keep them 100% compatible between consecutive major updates.
Opening the game once a major update should prevent any issues. But there's a trade-off between being able to easily continually update the game and guarantee 100% save file stability for all players.
That said, I recently made some changes that should make saves more stable.
