U have to go to your Clan Menu (pictured by clan mon in the right down corner), near the daimyo u have option to change religion.

You do realize that conversion is a gradual process? You can't switch a province's religion in a single turn. At first the province is 100% christian. If you control the province it loses, say, 5% every turn (it's less). So after 1 turn it's 95% christian and 5% shinto. The province is marked as shinto if it's more than 50% shinto. If you have a daimyo and monk in a province the conversion would go relatively quickly so that would explain why you only noticed the conversian after a few turns. But realise it's still not 100% shinto so there still is religious unrest.

You can open up the towns menu and hover over the name of the religion. It will tell you what factors are increasing/decreasing the religions popularity.
