So there is something wrong with your installation, l guess.
Let Steam update your game, verifying the cache could help also.
Maybe you chosed to use the beta, check:
Right-click on Shogun 2 in Steam library -> Properties -> Beta
and set it to "none".
Edited 22:20 :
Correction.
Maybe your savegames are incompatible, you'll have to use the same save then.
Any modifications enabled?
The Otomo DLC messes up with some pretty much and they get in each others way.
What a timing, I just was about to write that in that minute...
Okay then, glad it worked.
Have fun.
If you start the game the mod manager should open up first.
If not, you'll find it here, depending on where the game is installed:
"\Steam\steamapps\common\Total War SHOGUN 2\ModManager.exe"
Then untick unwanted mods.
The mod manager came with an update though, if you absolutely don't have it, update your game through Steam.
Edited 1:51:
dependant is not depending...
DLCs count as mods, too. Regardless of that, they shouldn't prevent you from joining multiplayer...
However, all active mods are listed in the user.script.txt to make them work, the mod manager manages this automatically, though you can do it yourself, too.
I would suggest you to open it and delete everything inside, maybe you want to backup first, of course:
C:\Users\YOURUSERNAME\AppData\Roaming\The Creative Assembly\Shogun2\scripts\user.script.txt
If this doesn't solve the problem and all above written fails, too, I'm going to run out of ideas here...
Could you please provide your game version number (main menu, upper right corner) , maybe there's something wrong with that or causes the update not to load properly?
(Mine is v1.1.0 Build 5918.363609 (modded) )
I've read numerous times that people who didn't play for months had to uninstall and reinstall the entire game to make it work, again.
Have anyone of you tried that already and can confirm it does not work either?
Because I'm afraid that's the only choice left for you...
Solutions i have tried--all have failed, more or less in order:
-Verifying the files
-Checking and disabling all "mods" (i have none, have never had any to my knowledge) using the process described by d3adly_canuck here http://steamcommunity.com/app/34330/discussions/0/828925849193941334/
--Details:
---the text box at the user script log folder was empty
---i had all of the correct files (packs) as described by mater_tenebrarum lower on the same page.
---i did not actually delete the files and then verify them. Considering that option though.
-Reinstalling game.
-Check mods again
-Verify files again
-Launching modmanager and disabling all mods
--there were no mods to disable
-Ensuring that betas were set to "none"
C:\Users\YOURUSERNAME\AppData\Roaming\The Creative Assembly\Shogun2
Another chance is the following:
The player you try to join uses mods himself, you would have to install them, too, then.
I don't play multiplayer, yet. So I can't evaluate if you're able to ask specific players about their mods in-game.
You all, the one's having problems with connecting, could try to play with each other, maybe that's compatible.

Since you've already confirmed you and I have the same game version, basically, we could give it a shot. (in Germany it's 6:30 now, so maybe we have to make up an appointment)
I'll disable my mods and we try to join the same match, then.
If this fails, there has to be something wrong with the overall installation of the game.
