They're really great leveling tools though. Just keep a small fleet of 1-3 medium bunes + 3-6 bow kabowyas will easily out match the wako raiders. Matchlock boat units (matchlock kabowyas / seige towers) will destroy the raiders. Also, they only spawn at certain points of the map, so it's easy to protect your trading lanes.
You are talking about the ship wako raiders, right?

You mean the ones that spawn when you can't keep public order at a reasonable level? Just...keep your public order under control. Nobody's going to remove one of the biggest balancing mechanisms in the game for you. Build police stations, hire cheap levy troops, and have a geisha/shinsengumi watch over provinces that keep going low enough to rebel.
Its all based on how you manage your communities which you have annexed.
The reason people are specifically focusing on public order now is because OP responded with,

Darth Mod makes the rebel armies pretty big, to make it seem more like a samurai uprising, which it's supposed to be in the first place. The key here isn't getting rid of the rebels, but not letting them become a problem in the first place. That said, any half-decent army can thrash a bunch of rebels, anyway, because their troops are absolute garbage.
That's good, because they were meant to be pests as would any pirates be in real life.
