On the mod side of things, there is a simple solution: First, both parties must verify their game files prior to attempting any sort of multiplayer campaign. Second, a maximum of ONE mod may be enabled at a time via the launcher or mod manager (depending on your version of Shogun 2). This limitation can be entirely circumvented by either manually combining desired mods and/or by changing all of the mod packfiles to the movie type (Important: Because of how packfiles are loaded, it is strongly recommended to have a maximum of one movie-type mod at a time in older titles unless you are sure of what you are doing).
To counteract the syncing issue that has existed since Shogun 2 first released, there is little recourse. Standard Total War multiplayer practice is to have the host provide their latest save file to the client via email or file-sharing site if (read: when) an unresolvable desync occurs. However, doing this every time there is any desync will reduce the odds of the save file breaking entirely. Save games should be in %AppData%/TheCreativeAssembly/Shogun2/Saved_Games_Multiplayer.
