Custom Colors With Assembly Kit?
Hey I have been modding the appearances of some units and all of the changes I make to the physical uniforms work but for some reason the colors that I change (I tick off the 'faction specific' button every time for every unit I alter) always are faction specific colors when I test them out in custom battles. Is there a step I am missing?

You need to edit uniform_to_faction_color. You set the colors in RGB for primary, secondary, and tertiary color.

Well, the easiest way is just use TWEAK Unit Editor's own Custom Color to see the RGB Value...Or any Image editors really, hell you can even use MS Paint...

Google for RGB colour codes. You'll find plenty of relevant sites.
