Second, you could try having one person upload their version of the mod, and have the other download it.
Three, could try unsubscribing from the mod, deleting it, and then resubscribing so the game reinstalls it.
to answer your questions in case someone has the same problem in future and happens across this thread:
1) yes, as stated in the original post, we were able to make an unmodded campaign
2) it happened with any of the mods we picked from the workshop, we were both installing precisely the same version
3) we had already tried that, and much more.
I appreciate that you tried to offer advice but perhaps read more closely. It's not possible to install one mod in the wrong order.
As i mentioned above, we have now resolved the issue - it seems to have been a rare error in the files that remain on your hard drive even after the game is uninstalled, things like graphics settings.
It is the second game we played this week and around turn 60 it is ruined, I don't remember these bugs and I have been a regular shogun player, I even have the physical edition that I bought at the time... How is it possible that CA ruins its game and they don't offer any solution, I remember playing this game with the same friend years ago with much longer mod lists and not having any problems.
Does anyone know when these problems with the cooperative started? Because in the campaign that I have been playing in single player I have not had any problems and I am already on turn 320.

Hi, i tried your method, but i still can't play my game with my friend. Is there any other way?
In this order, do the following. Even if you think its been done, just do it.
1 - Unsubscribe from all mods
2 - Uninstall game on steam
3 - Delete the entire Shogun folder found here (replace UserName with your user name) C:\Users\UserName\AppData\Roaming\The Creative Assembly\Shogun2 as well as the folder it takes you to when in steam library you right click the game > manage > browse local files.
4 - Re install the game on steam
5 - Re subscribe to all mods
6 - If the game doesnt properly launch, you may need to manually set your game resolution in the Nvidia GeForce experience (or whatever you are using) settings.
7 - If coop still incompatible versions, start disabling mods. Make sure they are all in the same order too.
Sounds like a desync issue. Host needs to send guest a copy of the save file via email/discord/whatever. Save files can be found in the folder i linked to in step 3 earlier in this post. If that does't work then you both probably need to do the steps i listed above. But be sure to move that save file to a temp folder first so it doesn't get deleted too.
