1) Even if your metsuke doesn't apprehend a ninja, he can discover him in the act of a mission. When a ninja is discovered like this it makes it easier to kill him with your own ninja. The chance of success will display as the same when you hover for the action; bit in reality your chances have went up significantly by virtue of discovery.
Place metsuke inside your towns and they will have a passive effect of ninja deterrence. Sometimes they'll kill an enemy ninja caught in the act, but even if they don't and they simply disrupt his mission, your own ninja now has like 15% greater chance of killing him.
2) You can also place your ninja in towns for other passive, deterrence effects if you suspect enemy ninja will be operating in the area.
3) Since you can't kill or arrest ninja without seeing them, draw them out. Give them a target you can afford to lose, or don't care much for, like a few cheap units in a small "army" to sabotage, or a character you wouldn't mind seeing out of your family lol, and move them through a suspected traffic area. If you have a metsuke nearby, he will probably discover the enemy ninja, even if successful against your bait.
Making raids into enemy provinces to burn their farms, ports, lumber yards and such is also a good way to bait enemy ninja out.
4) To protect your daimyo and/or important army, you can merge your ninja and metsuke into the appropriate stack, and they will increase the security a lot.
5) As a longer term strategy, you can go after enemy infrastructure if they are harassing you with their ninja.
Just like you, the ai cannot recruit ninja or other agents if their infrastructure is disrupted.
So send your forces to destroy their ninja villages. The village on the campaign map gives big boosts to ninja abilities, but they are also isolated and vulnerable. You don't even need agents to hit them: just send a fast strike force of troops (light cav work great) into the province, right click on the village, and burn it down :)
Even if the enemy clan can still recruit ninja from another of its provinces, they won't be as buffed as from the villages.
Sake dens can also be targeted, though since they are inside towns, you'll need your own ninja to do this.
6) If you find an enemy ninja, you can block him in with your units, like ashigaru. Simply take like 5 or 6 ashigaru out of a stack, and order them individually to form a tight cordon around the ninja. At the worst, you'll lose one of these detachment's movement to sabotage.
