As for suggestions, there really aren't any that will work for you. Once you reach that point you have no choice but to fight all of them. I guess my suggestion would be to wipe out the smaller factions first so you don't have to worry too much about getting teamed up on.
However, if you end up starting another game in the future it's possible to download a mod on the workshop that disables this feature. Personally, I would recommend that, since I find it obnoxious to have every single faction simultaneously turn on me.
Your campaign could still be playable. I suggest have your port change to military port to prevent military sea invasion.
Fall of Samurai is little bit harder than vanilla, you could just restart your campaign. What I did in my campaign I turtle up until I have enough economy, decent agent, change my port to military port and have doomstack.
i declared independence from he shogun or emperor its not easy but im using unit packs and radious ai was far too strong kept losing battles and some regions but did win some most of my armies will have some artillery in them.
