Not necessarily. If it's the same Sega Genesis/Megadrive classics then it's the same emulator and game roms etc. But only in the original launcher (aka the Simple Launcher) not the new hub.
I did the same initially when I bought the Gold collection (Packs 1-4 plus Sonic and TJ&E etc) on Gamersgate. I bought Pack 5 on Steam then just put the other ROMS in the data folder.
You'll need to download them from Amazon (and possibly install them too in order to get to the .pak files). Then find the pak files which will be named g0000-g0058 and copy them.
You copy them to the data folder (not the uncompressed roms folder) and they will play in the simple launcher but won't play in the hub.
In order to get them in the hub you need to own them on Steam so that the uncompressed roms are downloaded.
Hope Sega can fix this ...
The virtual hub however reads your DLC list to know which games you have on Steam in order to display them in your virtual shelf. Only way to have your games there is to own the DLCs on Steam, which means purchases done somewhere else don't count.
You're SOL there. Amazon is the one supposed to "fix" this, not SEGA. And even then, they never promised to you any Steam keys, just direct downloads.
In theory, there's really nothing to fix here. You either buy the games on Steam or don't and forget about this.
