Sonic 3 & Knuckles Save Problem

I started a file as Knuckles in the Sonic 3 & Knuckles - and the safefile WITHIN the rom seemed to be working just fine. Even with me using save-states when I have to leave my computer and do something else.

Now they are no longer aligned, and I am far ahead in my savestates than I am in the in-game save system.

I never had this problem before...

... Any suggestions? I doubt I can actually overwrite that in-game save-file in the future... but any tips so I don't do it again with future playthroughs? One of my favorite things about Sonic 3 & Knuckles is seeing those nice and shiny all filled-out save slots with the level-select and all them chaos emeralds.

Yeah I've had save state problems where the game will freeze or I have to re start it for any of the games on the sega collection when I wanta save sometimes. I've been having to deal with it really bad on sonic one and Ive mildly had to deal with it for sonic 3 and knuckles cause I've been saving every time I get a chaos emerald. Point being I think it's the whole emulator. I've been playing on simple mode too so it even works in the first place

I'm having a similar issue in Shining Force 2; I need to make a save state every time I save in-game because my actual save file has NEVER updated. It's THERE, but it starts me at the start of the game. I don't know if it's because of the simple launcher (the room hub is atrocious) or what, but yeah, the game just does not save outside of the savestates.

Emulator doesn't seem to be able to do anything with file saving if you continue from a save state. If you go full vanilla and never load a save state then in-game saves work fine, at least for me.

I actually only started using Save States when the save wasn't working.

Same. I am on Sandopolis with Sonic and Tails, with an additional Knuckles save, but my savestate shows I beat it, and no Knuckles save. A bit irritating.
