Same issue along with the same issue appearing g in the logs when the controller becomes unresponsive. The controller itself uses the same drivers and a normal 360 controller in Windows.
Have also tried 306ce with no improvement, other discussion here:

When the game is launched, showing on dk2, and controller is plugged in: Make it so that game isn't "selected". This could be done perhaps by having another tab (like google chrome or something open in front of the game). I have multiple monitors, so i usually just launch it, change primary monitor, and then be done with it.
So try that. Let me know if it helps.
To get this hotfix you can take the following steps:
1.Navigate to your games list in Steam (select: Games -> View Game Library)
2.Right click on Keep Talking and Nobody Explodes in your list of games and choose "Properties"
3.Select the "BETAS" tab
4.Opt into the "hotfix" branch
Looking at the logs, I still see the active device changing after every line, but in game everything still worked except for the right stick (correctly at least. Attempting to turn the bomb has a similar problem to what i was previously experiencing.)
So the hotfix makes things better with the exception of the right stick.
Funnily enough, with the workaround listed above it works perfectly.
