the REAL ending I believe requires you to take the alternate path via the crimson codex missions, don't skip sorties, do every main mission and when it offers a crimson codex option, take that.
what it will do is unlock an alternate version of the same scenario where new information is then brought to light. things play out differently during crimson codex sidequests and can radically shape the way the game goes.
did you do the crimson codexes and all the sidequests?
including the 8 armed gilgamesh boss fights?
do that and you can view it from the "History of annali vermigli" the cutscene shows a possible/probable future.
in essence, it's not really canon to anything, it's just a possibility i guess.
