Reading up on it now it seems the reason why is because the mind control device attached to her has a side effect that kills skin and hair pigments, which also explains why she's so pale, and as for the outfit, I imagine that's to allow for better body movement to augment her agility.
As for Rebecca's outfit in Wesker mode, it does seem to fit the same clothing aesthetic as Wesker.
Honestly though, the entire franchise has had some really weird design choices for some of the female characters, like Jill's off-shoulder top in Resident Evil 3, Sheva's tight pants in Resident Evil 5, the camera angle when crawling in Resident Evil 6 combined with Ada's wet-look leather pants, or everything about Rachael Foley in Resident Evil Revelations. I don't think it's Wesker that's the pervert, it's the developers.

Just as well, one could say that Wesker has style.
I'm not so sure about the hair part being a side effect... I always thought it was a change in her personality. Wesker's mode seems to confirm that judging by Rebecca's hair, either that, or the pigmentation side effect was completely arbitrary.
As for the outfit allowing better movement, I'm not so sure skin tight leather, long socks, high heels fit into that equation... Maybe the devs are taking the chance to re imagine these charters as their evil counterparts and to signal that, hence the outfits. But thinking back that they are being fully controlled, doesn't make much sense, unless they retain a bit of will of their own.
Of course he would put Jill in a kinky costume for his own pleasure. I bet he had fun with her too while she was brainwashed, and probably took pictures to get back at Chris

It is a convenient excuse though, if someone would call them out on it :P "It's not our fault, it's what that character would do!"
But in general, people in the RE series wear surprisingly sensible clothes. There are a few cases where one might raise an eyebrow and ask if a particular choice makes sense, but overall, RE does not seem to go over the top with their outfits. Which is a refreshing change.
My guess: Wesker's interest in Becky is purely in her background. She is a recognized genius in fields of medicine and chemistry (try to guess what is Wesker's field of expertise?). She makes the perfect protege who understand Wesker's work. Remember Wesker scene with T002, "It's magnificent!", and nobody shares his feeling.
Since RE3, Jill's been away for too long, so they just crowbar Jill into RE5 before she got completely forgotten.
Strange that Wesker would then be so casual about shooting Becky at the Tyrant chamber. You would think he'd be more like "can't you see it's greatness" or "I expected you'd see... I am disappointed"
Wesker and Becky started in RE2. Most likely a Japanese joke trope 'Serious authority figure has surprising secret interest', eg serious elderly CEO of MNC secretly love to cross-dress as middle grade school girl. Developer just planted this then see how players react to it.
Playing as Jill in military attire, made me notice how huge her melons have become (opening scene in Mansion's Hall).
He didn't make Jill blonde. It's explained in a RE5 file that her hair and skin tone were discolored as a side-effect of the temperature changes during the experiments.
I doubt Wesker actually even liked women for anything but beating them up, having some fun, or using them for experiments... he actually abandoned Jake's mother and also rejected Excella.
