If push comes to shove, next time just open the weapon menu, dump the broken weapon, then swap to a different gun that way.

The only thing that might've affected things is the fact that their deaths lead to Sister Atla the Medium to merge with Krone's remains and find Xenon's location with the expanded sensors. Your theory of the deaths being planned to produce a certain outcome has merit but I don't see how it would steer the Martyr in any particular direction more than the dream sequences already do.
