Amphibious seems like the best starter to me

If there's not much water/or none, then i'd pick tanks

I said for maps with water, you should go amph. Stick some units in the water, and then run at their base. It's like a hidden forward base that they can't hit.
For me, though, I pick something different based on what map it is.
Cloakbots and shieldbots are versatile and work on nearly any map.
Maps which are mostly flat are a good chance for rovers, tanks, and hovercraft.
Maps with lots of hills are a good chance for spiders and jumpbots.
(mountainous maps are better for spider, maps with ravines are better for jumpbots)
Maps with a mixture of water and land are good for amphbots.. However, if there's no deep water, other factories can work just as well. Hovers can go over water, so if the land is flat they work.
For entirely water maps ships are your best bet, but if it's a teams game you can go with something different like hovers, gunships, or amphs.
Gunships and planes aren't great to start with. They're mostly useful for supporting another army, and so they can be a good swap later in the game, or one player can pick them in larger team games.
You should never make more than one of the same factory. They have the same buildpower as a caretaker, but at much more cost. Instead, make a caretaker next to the factory. It will aid it.. Or, alternatively, make a factory of a second type.

Never build airplane fac because they're useless.
Everything other factory is relatively balanced depending on how you use them.
I haven't played with all the factories a whole ton yet, but my favorite used to be Spiders, just due to the fact that they could go where fast bois couldn't. Only thing that could reach them were planes/gunships. (couldn't go in water, but most maps don't have water)
I don't suggest Naval, as currently I don't see why you'd use them. Amph bots do a way better job.
And if you can get a battleship, you for sure can get a bertha on-top of a terraformed platform high enough to shoot down at anything.
Bertha spam wins against anything in the long run.
Jack spam is good against melee/chickens. And people who turtle.
