Scroll down on that page for instructions. Select the Windows Service and the Dualshock 3 driver, and choose your controller from the dropdown as the device to receive the driver.
That sounds exactly like a driver problem. You're using a driver which emulates the dualshock into a pure xinput controller. motioninjoy or ds4windows, maybe? Dark Souls supports xinput. That's why the controller works with the series. I know that Neptunia uses dinput, I have all three Rebirth games myself. So does One Piece.
I sincerely urge you to try SCPToolkit as your driver tool. It's the best one I know in terms of compatibility. It also has a xinput wrapper, so Dark Souls games shouldn't break either.
go to your library, and clic on manage gamepad, here you may find community mapped button for a standard xinput (there is a default binding, but it is probably bad, there is a box to look for a profile already existing), this will be emulated by steam on your game, making your ps3 pad compatible with the game. Just remind to remove the pad in settings before leaving big screen to make sure it doesn't interfere with your usual games.
This is why I don't recommend the Big Picture solution. It can interfere with other games. For example, it makes controls in Dark Souls 3 hyper sensitive unless you turn it off. The only reason people need to use a remap with this game is its problem with xinput. With the right Dualshock driver, you won't have that problem at all. The Dualshock will work perfectly because it's natively a directinput pad. Emulating the Dualshock as xinput and then fixing it with a remap is just going the long way around.
look for diz perfect xbox button, it is the perfect copy of xbox360 binding even for camera control on the right stick.
