Nevermind. After quitting and loading in the world again the icons are also updated to show the proper colours.

Btw the stats are a bit buggy when you shift through the factions in the faction creation window. The bars seem to show the right stats, but the values do not.
If you could change the Pirate faction through this window aswell it would become a bit easier, though you can do it manually by editing the .config file. Simply create a new custom faction by making a new world and make the first faction look how you want the pirates to look and when done copy the data from the first faction (fac1) of this new config file to the other config file over the pirates (fac0) data. Only copy and paste the symbol, color, pennant, hull, sail and name data. You can also add a name (faction name) and info (faction description) line to the pirate faction just like with the other factions.
Yes, I figured that one out already as I wanted to make the blue a bit brighter as it looked almost like black on the minimap.
The custom factions is a really nice addition to the game Aren.
Would it be an idea to be able to make a map where you the pirates have their own staring region and all other regions are neutral. That way you can battle for these regions with players on both sides.

That'd be weird as the insignia's are freely available from many sources and I simply changed them so they work in Windward. All the faction descriptions are from wiki websites. Also Windward is currently a pretty low profile game so I won't expect much problems here.
Btw Paramount owns the film rights and CBS the series rights, so I don't think the Roddenberry's are coming after me (though it would be cool as I could thank them for their awesome legacy and then remove the stuff out of respect).
