FYI any character with more than 100 influence won't have illegitimate children, even if they remain unmarried. So fight some battles early on when someone comes of age, get them above 100, and don't spend influence that drops them below that if you want to keep a tighter/smaller family tree.
Anyways, if you can kill the parents in the tree, the kid will likely disappear assuming the actual king is still alive (otherwise it'll prolly spawn a random regent into the tree).
PS - I doubt the character would be that much of a problem in terms of loyalty of everyone else, you're probably overthinking that bit and have other bigger issues in the short term.
PPS - You can adopt non-familial generals with Intrigue action.
