The Holy See didn't even exist as we think of now until about 300 years after Charlemagne's time. Historically, there were several times where the Pope didn't directly hold any lands. Vatican city didn't come into existence till about 1930, and no that is not a mistype, so Rome didn't have the political significance for Papal authority we think of now.
I haven't seen his come up yet, but in the older games the Papal states would simply exist or exile or demand territory from a more loyal nation.
But he was at some point subdued by force and made to announce his captor emperor.
So both work, pope can be strong or weak
