When playing as the Almohads, I had this happen to both my garrisons and starting armies early in the campaign. The problem was that different the units required a specific type of population class to replenish. Early in the game the required population class is too low to replenish the units. If even only one unit doesn't have the required population class to replenish then the entire garrison or army is prevented from replenishing. I had to move my army into North Africa to replenish, and I had to wait a few turns for my garrisons to replenish.
TLDR;
It is a population class issue. I don't know how to fix it other than waiting until the required class grew large enough to replenish the garrison.

As much as I love the population system, kind of hate it too, now. Some places have absolutely nobody alive, while others have over 50k. It can seriously change the course of war, depending on what cities you own.
