1. General in the back surrounded by artillery ships.
2. Put a few melee ships in front of them to defend against approaching enemies.
3. Use skirmisher ships on the flanks to distract enemy vessels that will follow them.
4. Concentrate on your ramming ships first, they can take out a lot of enemies.
5. Meanwhile, use the artillery, extremely effective.
Had a lot of succes with ramming ships attacking from the sides, supported by a melee ship. Your general and artilley don't have to move, the enemy will approach you. It is possible to take out thousand enemies or more in transport ships (supported by some war ships) with a relatively small fleet.
For instance, playing as WRE these terrible Roman Separatists keep coming from Ajax, Caralis with large transport fleets. Take them out before they will reach the shore.
Watch out for heavy seas though :-)
