If you want a comparisson, think in the anime as a compression. All routes except Tomoyo's and Kyou's are added in Nagisa's route, so the endings in the anime are made to fit as a "friends" ending with Nagisa always present while in the VN Nagisa only appears at Fuko's, Koumura's and herself routes.
If you liked the anime as I did, see the VN as a development of the characters, since instead being only co-protagonist with Nagisa and Tomoya, at the VN they are fully MC in their own route.

seriously, the anime is a great adaptation of the novel. I overall prefer the VN version (especially with some routes like Yukine's).
but i repeat, the anime is still great, I love both of 'em.
Also, there's Sunohara Youhei's ending in the Visual Novel, just that alone make it worth it. Seeing him freak out as Tomoya makes "advances" on him is just priceless. One of the funniest moment in this.
