Anime adaptations of VN need to take a base route, which is always the main of mains route (Nagisa in Clannad) and they take parts of other routes and re-adapt them into part of the main route.
Nagisa actually only appears as an essential character in a few routes and always with a minor part in them.
Each route will cover a deeper story and a better development than you watched in the anime, also there's a character that didn't appear in the anime (kappei) and Yukine's route except for the ending is different from the one shown in the anime.
Regardin After Story part (I'll put it in spooiler but if you watched the anime it won't be a spoiler) things that are just mentioned as something without actual importance such as Sanae's past, Akio's promise with the town, etc are deeply covered in AS.
That's why as someone who loved the anime I higly recommend to play the full VN if you also loved it.
