Killing both of them means you've declared for neutral evil and the rest of the Sith won't tolerate that. They didn't witness what transpired in the tomb and they don't have any real reason to believe you were responsible for their demise. Uthar and Yathura could have simply killed each other while you sat back and watched for all the other students know. It's not enough to make them bow to your will.
Siding with Uthar is what you want to do if you want to take control of the academy which would be the lawful evil option. He'll acknowledge your legitimacy after you've killed Yathura and the academy will remain in his charge.
I'll try to remember that if I go through it again (already finished the game name) but I did find that you can walk around those 3 sith at the door and just not deal with them at all, which keeps everyone inside friendly.
