Yesterday I booted up the game again and that didn't occur (with the same controller).
I'm guessing you need to restart your pc or something, because that's only a bug, though a big one.
The game has another major bug which is to not boot if you use two monitors, I hope that's all there is for this game, regarding bugs.
So yeah, try to restart your pc and check if the bug persists.
Yeah, I just tried the game again and it works fine, thanks. Then, if you do use the mouse, sometimes picking the conversation options in the updated graphics mode can be difficult, or that's just me.

The controller now has focus and all is well.
Just make sure to keep the mose pointer in the black bars "around" the game screen.
PS:
Sometimes, usually if you multitask, the mouse will gain priority permanently, you'll have to restart the game and repeat to use the controller again.
What black bars? i don't have any black bars. Were you playing with some strange aspect ration?
I'm still not able to fix this problem.
