How to open the chest with chains on it?

If you mean the Door with chains on it, that always shows up in Dark Caves 2, you have to use the boss key also. You cannot open the big chest AND the door. You could save the key from the last floor also.

EDIT - also because it is a door, your unlock it with the Exit Level button, not Up.

EDIT - PS, get ready to die on your 1st - 20th visits to that area.

I gave up 2-3 times on it and went to the next level before thinking to try the Exit Level button. I don't think it has the nice "Press Left Trigger" UI like a normal door, which is why it is assumed to be Up, the default "unlock" button.

EDIT - And the only reason I tried "Exit Level" is because it said in the dev notes that the Ruins were now locked. I even knew it was a door, and didn't try Exit Level.

I always thought it was a chest too! Did not realize it was just the door to the tower place. >_<

At the very least they should probably give the little "Press this button" highlight when you stand near it.
