First, make sure FSX is recognizing your stick/and throttle, for example with mine it shows "Saitek X52 Pro" in the calibration tab under controls. What I would suggest is you make a list of the most useful functions you want to assign to specific buttons on your stick & throttle, for example lets say you want a certain button on your stick to turn the autopilot on or off, it's quite simple actually, you are going to click the "buttons and keys" tab under controls, you will see along list of default key assignments, ok now to assign a button on your stick scroll down the list until you see "autopilot master on/off", now left click that with your mouse to highlight it, now you are going to click the "new assignment" button and a pop up window will open with a blank box in it, now press the button one time on your stick that you want to control the autopilot, a button number will appear in the box and you simply click "OK" to save the assignment. Repeat this procedure for all the different functions you want to assign to various joystick and throttle buttons.
To verify that it works correctly start FSX and press the button you assigned for the autopilot, one press should turn it ON and another press should turn it OFF.
I'm sorry if this sounds complicated, it really isn't once you get the hang of it.

Maybe you can work out something similar for the Warthog.
Edit: Pitch up/down are assigned to the throttle as this gives very much finer control than using the two buttons on top of the joystick which can then be assigned to other things, such as weapons.
