Not sure why this is happening. Are you saving your flight after you again turn off the ID? And, are you saving this as the default flight?
Dan
Errr, what is GPS again? ;)
No, I saved my game while the VOR indent is beeping. And I don't save this flight as my default.
I know what you mean - I can't even spell 'GPS' (and would not even try to spell 'FMC').
Have you tried saving the flight with the ID tone off? If that works then you can simply do that for future flights. That may not solve your problem of this on however. But ...
Although I am not sure this will help but it might be something to check into -
If you save your flight as whatever you call it - let's say MyCurrentFlight then there will be a file called MyCurrentFlight.FLT a the folder (at least if it is the default location) with a path that looks something like: C:\Users\[YourNam/ComputerNam]\Documents\Flight Simulator X - Steam Edition Files
You can open the file (MyCurrentFlight.FLT) using notepad. In that file (probably somewhere near the bottom) you will find a section called [Avionics] - the example below has the heading [Avionics.0] so I presume it is possible to have other sections - [Avionics.1], [Avionics.2], etc. (this one only had one section).
In this case there are a series of settings below ComReceiveBoth=False that all start with 'Audio ...'. (I've separated the group out so you can easily identify it but likely there are no spaces in the actual file). I believe this is the setting for the various nav aid tones. Check to see if there is one that says AudioNav1Listen=True. If so, you can change that to 'False' and save the file.
[Avionics.0]
Comm1Active=128.250
Comm1Standby=128.300
Comm2Active=127.800
Comm2Standby=127.900
Nav1Active=113.70
Nav1Standby=117.20
OBS1=340
Nav2Active=110.60
Nav2Standby=116.80
OBS2=315
Transponder=1200
ADFActive=284
ADF2Active=240
DMESelected=1
ComTransmit=1
ComReceiveBoth=False
AudioNav1Listen=False
AudioNav2Listen=False
AudioMarkerListen=False
AudioDmeListen=False
AudioAdfListen=False
AudioAdf2Listen=False
AvionicsSwitch=True
Since you are into real flying you might be interested in the links to some videos that could be of some help when you are trying to explain the secrets of the mysterious VOR and ADF to those who do know (and only know) how to spell 'GPS'. Probably not much interest to you but this might be something that you can point others to. Not the best-done stuff in the world but some stuff nonetheless.

(I am planning to add more to the 'Approach' section - have found a bunch of interesting approaches in Europe and am in the process of getting them on video)
What MIGHT interst you - because it provides a great advantage to tuning Nav and Com radios, selecting the omnibearing heading and some other handy stuff using the numberpad on your keyboard (requires a licensed version of FSUIPC) is this:

Let me know if the setting in your .FLT file is 'True' and if changing it silences the little dickens once and for all!
Dan
I'll try that later. Thanks for the suggestion.
@Dan: I don't even know if I can open FLT files directly. Nice tips!
And sure I'll take a look to your links. Thank you very much.
Anyway, lets just consider this problem solved since finally I decided to repeat the game over and over again from a cold start so all of the flying procedures becomes natural for me.
Thank you for your responses. You guys are awesome!
