What are your system specs?
Have you installed or deleted any DLC's or mods?
Have you tried flying over sparsely populated regions to check if dense autogen is the cause?
Do you use use AI traffic?
Have you tried verifying the integrity of your FSX install?
Have you tried completely uninstalling and reinstalling?

High CPU use is because the sim was built before high powered GPUs were available, indeed when FSX was initially released in 2006 it supported a single CPU core only, although as the CPUs got more cores and the FSX service packs were released they began to support multicore processors and FSX-SE is the pinnacle of FSX releases being the last of its line.
It is possible you're hitting a VAS memory limit, as being a 32bit program it can only access a 4 GB "window" of memory no matter how much ram you have, although usually FSX-SE will give a notification of being about to run out of memory.

Also I think it is "JJ FSX" who has previously provided some good links regarding tuning memory (virtual memory). You might try searching the steam FSX-SE forums.
