For scenery.cfg editing this link will provide a Java based scenery configuration editor that is super easy to use and should help you find out what is going on.

Just be sure to configure the preference paths properly !
The Scenery config tool has the option to expand paths in its Action menu and will allow you to see which path is the incorrect one, at that point you can use the tool to edit and correct the path.
For example on my FSX-SE install the 0003 Base path (your Area 006) points to,
E:\Games\Steam\steamapps\common\FSX\Scenery\0003
And the Addon Scenery path points to,
E:\Games\Steam\steamapps\common\FSX\Addon Scenery
