Stranded Deep
Whales
The whales are really cool. How do I kill them though as one is just swimming through my island for hours.

Unfortunately I don't think whales are killable. I mean, I love whales in real life and am glad we have protection for them and they are peaceful animals most are lucky to get to see in the wild... but the ones currently inhabiting Stranded Deep are turning out to be pretty pesky. I thought Landsharks were bad!

Yea I rode on a humpback for 20 minutes hacking at it with a machete and nothing came of it other than I had just wasted all that time.

One of the island next to my home island is perpetually haunted by landwhales. I've only been there a couple times, but both times there was a whale going back and forth through the middle of the island. Try rebooting to desktop and see if it spawns again. You might have an uncurable whale problem though.
Where is Japan when you need it?

Whales are trolls! Found a nice island to build on and a whale followed me, then kept swimming through the island, throwing my supplies everywhere. I went to another island to gather and another whale followed me. So I had 2 whales swimming through my island, messing everything up. Had to pack up and move. Six trips later I finally have a whale free island.

TL;DR: Whales are trolls!

Yeah I had to restart my game because one wouldn't leave my island alone, The bugger just kept washing all my building materials and food out to sea. I have read that other just keep their raft off shore floating near the island and the whale will stay near the raft. I would try this but i'm afraid the whale will take my raft out to sea.

Is that the only fix?! I currently have the same problem. Will he ever just despawn or leave?

you can always edit the save to move them or delete them

This. It's not hard or scary to just make the one-word change it requires to despawn them.

Once the whale is there, it's likely never going to go away, no matter how much you reload. I don't know how the game decides to put a whale somewhere. Once I had an island for days w/no whale (or whale sounds), then went to an island to collect logs and when I came back, there was suddenly a whale in the middle of my island.

Someone had a theory that every time you save/load the game, the spawn points may shift around a tad maybe, but dunno. I do feel like the more you save/load, the quirker the game starts to become.
