It may seem like it's not working correctly, but it actually is working as they designed it.
The toolbelt is only a way to assign tools and weapons to hotkeys, (without actually putting hotkeys on the screen) and does not remove those items from your inventory, does not actually "put" any tools or weapons ON the belt, nor does it give any extra space in the inventory.... As far as I am aware there isn't even an actual physical belt that can be worn or seen by other players.
It is only there to allow you to access your tool or weapon "faster" without having to open your inventory screen to change and equip an item.
Strange part is that the console version, apparently, does have the feature you are referring to, (where the tool or weapon is removed from the inventory)... My guess as to why they have it on the console and not the pc version is that I believe a different team did work on the console version. Maybe they will fix the PC version, but then again maybe not.
With a little search, you can find numerous other threads complaining about this seemingly worthless feature, as it has been discussed many times since it was added to the game.
on consol the toolbelt remove the item from the inventory and givemore space by that.
