Cosmo and Fred
Cosmo, you are correct: potatoes disappear, pipi plants do not. In fact, none of the medicinal plants will disappear: pipi, ajuga, aloe. All of the other ones will.
Do you & Cosmo need some suggestions for organizing things? I can throw up some pics that may help...
Marie Kondo method? take things out on the raft, chuck it overboard. go back to home island. ah... nice and tidy and clean. :)
"Spoiled" food stuffs will eventually despawn if left out. Not in the player inventory, and not in a Wooden Container.
Perhaps a Crab or other fauna bumped into your Pipi plant and knocked it around?

Cosmo and Fred
Individual therapy sessions start at $250 an hour, and couples charge out that $350 an hour. Since you believe you are beyond help, that means more work for me—so I'm going to have to set my rate at $450 an hour (with no guarantees, of course). What a great profession, huh? lol
For in-game assistance, however, I can add that in for FREE. For your New Year's resolution Cosmo, getting better organized in Stranded Deep can be your main goal. ;)
BTW, as you can tell from the pics, I'm not an organizational fanatic. I'm sort of a "middle-of-the-road" organization guy. So, this may help you to adapt more quickly. There are people I've played other games with who are way more organized than I am.
Below, I've provided pictures & a written explanation regarding the organization of my home-base island on "Home Oasis" island. However, since the island is so large and versatile… this example is only one of many possibilities. Let me know what you think...

1) Tanning Rack: Rawhide and leather are kept in front of this station.
2) Loom: Cloth is kept in front of this station.
3) Shelter: Used for saving the game or sleeping at night.
4) Water Stills: Leaves are kept in front of this station for use in the water skills, smokers, and loom.
5) Smokers & Hobo Stove: The smokers are used for preserving meat. Uncooked meat is kept on the left side of the smokers, and cooked meat is kept on the right side of the smokers. The hobo stove is located behind the smokers for cooking large quantities of meat.
6) Furnace/Brick Station: Clay is kept in front of this station (which I haven't done yet). I only use clay for clay water bottles.
7) Coconuts: These are kept in a hollowed out area behind the rock to keep them from rolling away.
8) Fuel Still (missing from picture): This WorkStation would be kept next to the potato farm plots—instead of with the other workstations—since potatoes are used to make gas in the fuel still.

The following items are kept in the farm area for ease of use, quick access, and to save time.
1) Water Stills: Farms need to be watered, so it makes sense to keep your water stills next to the farm.
2) Leaves: Water is extracted from leaves; thus, they're kept next to the water stills for quick access.
3) Farm Plots: I only use corrugated farm plots since they hold the most water (8x units)—which means I can loot other islands for up to 5 days before the farm plots run out of water on day 6 (when the plants will die). Then, I can also keep planks for crafting container shelves for my raft(s).
4) Plants & Medicinal Potions: These items are kept in front of the farm plot that they are produced in: For example, pipi plants & antidote are kept in front of the pipi farm plot.
5) Coconut Flasks: These items are kept in the farm area for quick access to craft medicinal potions, such as antidote, breathboosts, and aloe salve.
5) Clay water bottles: Empty bottles are kept on the left, full bottles are kept on the right to water the farm. Clay water bottles hold the most water: 5x units.
6) Hoe: Kept in the farm area for quick access to create (or clear) farm plots.

Items that I don't use on a regular bases are kept in the cave—as well as overstocked items, such as sticks. For example, all motor parts, logs, planks, and raft base-building parts (barrels, buoy balls, and tires). The "Plank Station" is next to the logs & planks for easy access & use when producing wooden planks from logs.
Buildings (missing from picture):
I don't build very often since it's not necessary for survival; however, there are three main areas on this island where you can mix and match how you organize your workstations, farm, and buildings: They are the large flat beach, the cave storage area, and the secondary storage area (outside). Here are some examples of what you can do:
Setup A
1) Workstations and farm on the large beach.
2) Cave used for storage.
3) Secondary storage area used for building on (and between) cliffs.
Setup B
1) Workstations and farm inside the cave.
2) Large beach area used for building.
3) Secondary storage area used as a primary storage area.
Setup C
1) Workstations and farm set up in the secondary storage area.
2) Large beach area used for storage.
3) Cave used for building.
Setup D
It's a large island, so there are probably several other options available. Just let your imagination go wild...

I'm currently using the above island as a home base. The beach is so big and flat that you can pretty much design your camp anyway you want. It's awesome. Thanks for the pics and additional ideas. Very efficient setup.
Also, I didn't know that you could put potatoes in a crate and they wouldn't spoil or disappear. Thanks for the info.
Meat placed on a Fire/Fire Spit/Smoker will not spoil. So even if you aren't ready to cook the meat, you can still place the meat on the Fire and it'll stay preserved. I've never seen Meat spoil on the Smoker, for example. So you can keep that in mind, and "save" time that way if you'd like.
Palm Fronds: Refill a "Fire's" fuel more than Fibrous Leaves, but refills the same "charge" of water per use as Fibrous Leaves. I find Palm Fronds best use is fuel for Fire and Fibrous Leaves into the Water Still.
As you get further, and begin to run out of Palm Fronds, you can use Fibrous Leaves as you should be farming at least 1 extra Yucca plant on your home island.

No problem man, you earned it. Hands down, this is the best island I've found for setting up a home base. Lots of yucca trees too, which is also helpful.
I have your other island too. Cave island. Whoa. The A.I. is tight & right on that island. Creates a real challenge and turns this game into a real survival game. Fun to explore too. Do you have any others?

Yes, I also have Cave Island II: Labyrinth & Wreck Divers' Paradise. You can find them both basically in the same place as the others. Good luck...
