I've simply decided to make as much rectangular roof as I can and just cover the extra bit with wooden floor as a pergola type step up.
You could do a similar thing with two separate roofs with the small square in between as a pergola or do another storey and make a tower with a roof cap on it.
Sometimes I backup and replace my game with this experimental and test building ideas.
Your post gave me the idea to explore what's possible with roofing on L-shaped houses, so I made a little experimental build and this what I found possible :)

Instead of trying to make a roof valley which I think is impossible I made a balcony.

There's an opening up against the roof corner piece on the balcony, the game won't let me build anything up against it.
Building in Stranded Deep is very bugged, sometimes you get the message saying that there's something in the way which there isn't.
I many cases there are ways around this.
Roof pieces don't like walls up against them, so a good building rule is always finish one level at a time and always build roof corners as the first thing when you get to it, then walls/half walls and finally the rest of the roof.
You will still end up in situations where the game won't allow you to build something, but you'll improve your chance for success.
Like I said, the building feature in Stranded Deep is bugged, it would be so great if they decided to set it free and give us an option to hold down a key while trying to place a building piece that won't fit in and then it would turn blue and be placeable no matter if something is in the way or not - This would save builders from a lot of frustrations and using more building material than what's really needed because of all the redoing :)
The middle roof sections are open, roof corner sections are closed with an invisible wall on two of the sides(See the spears hanging in mid air)

While the roof middle sections are open you still cannot put a wall against it.
