Long cannons have better range, better penetration and less damage, as well as a slightly longer reload. Mediums are the in betweener.
I suggest using carronades against NPCs on the cutter and other 7th rate ships - not so much on Brigs, snows and other 6th raters. Mostly because they like to stay at range.
Longs are primarily for groups, or for PVP where you don't want to get sniped without being able to return fire.

Mediums I theorize to be best at sail / crew destruction as long as you can keep up with the target. Simply because they shoot more often and you don't need the additional penetration.
Carronades can utterly destroy enemy hull with grapeshot, take a big bite at the crew, take a mast with them coming out and then set a pub on fire after they had their fill of grog. Usually you need a fast vessel to use carronades properly, but as long as you can guarantee coming close - anything will do. If you're in range, someone's gonna hurt.

You need to play to your equipment strengths. If you can outmanouver your opponent, you can punish his short range, lack of penetration or lack of damage. Doesn't matter which cannons both of you use, it only matters how you use them.
