As long as the character is being charged in the correct direction, it doesn't matter what the character is doing.
And without knowing which trial you're talking about I can't say for certain, but odds are you start charging down during the jump. So forward jump, then immediately start charging down so by the time you get the punch out you'll have enough charge to flash kick cancel. Other trials might require you charge during hit stun, for instance Guile's st. HP, immediately hold down back, cr. MP, sonic boom. And there's weirdness like "standing" flash kicks and holding back while walking forward.
It's just a matter of getting the timing for the charge down and figuring out which attacks/combos will give you that much time.

I've never really felt charge characters were hard, but I imagine that mindset comes from not being able to just instantly whip out any special move whenever.
Which trial specifically gave you trouble? They are doable.
My attempts were made while the character was available for free. I couldn't get anywhere with Guile. So I never purchased him, and avoid playing characters with charge moves.
I know that people can do the combos. I've seen it. I, however, cannot do them.
