I still don't get it.
I can't really manage to punish a sonic boom by jumping on reaction. When I see him do a sonic boom and I try to jump in over his projectile, he can already block again most of the time.
I have to jump when I THINK he's going for a boom, but then he might actually be fishing for my jump and do a somersault instead.
So I completely get "Retreating Guile means no flash kick".
But I still don't get "Crouching Guile means no Sonic boom".
Not doubting that - I know you're good. I just don't understand what you mean.

This is the position and distance you want to be at when Guile is crouching. From this position, he CAN sonic boom but he's waiting for you to jump so he can flash kick.
The options that you have are to go for the throw, wait, or dash in and apply pressure. Jumping in means eating a flash kick and retreating means getting hit with booms.
What I do is wait for him to move backwards or throw a boom. If he moves backwards, I can apply pressure. If he throws a boom, I either jump in or wait to see if he throws another.
If Guile does throw a boom from a crouching position, block it and wait to see if he throws another or close the distance and apply pressure.
That's the best way I can explain it.
EDIT: You can't beat the sonic boom on reaction so you want to "read" your opponent and make them fall into a pattern so you can guess better on the jump in.

It makes perfect sense really
I do think that his SFV iteration makes him a bit too offensive and that his v-trigger loops take away from his basic design.
Otherwise he's great.
And honestly, only grapplers get to truly complain about Guile.
I think Guile looks very cool and has a solid fighting style. I like his no-nonsense stance.
Blanka is just some kind of fantasy animal, he's unmistakingly part of the franchise but I don't fancy him.

So much nonsense in this post ...
Crouching Guile can throw booms, retreating Guile can AA with normals, etc etc
he zones like a mother ♥♥♥♥♥♥. He belongs in Injustice 2.
It's like you didn't read any post below that post explaining why you want Guile to throw booms and how you jump WHILE they are retreating unless you can put in two inputs at once.
But go ahead and explain how you managed to be the only person to say something about that... I'll wait.
