If this happens to you I suggest you get the package direct from ESO. All Steam has is the launcher, your game content is held on your ESO account anyway. The extra chapters will not be visible on Steam but will be available to you as soon as you launch the game.
Even if this is true, you could always email steam support and have them remove the problematic licenses. It wouldn't affect your account as Steam doesn't manage that.
If you stick with steam, buying the other bundle shouldn't cause a problem. When you try to launch the game, it should check your current installed files versus what you own. If you now own something, but it's not installed, it should automatically start to download/install said files. Once it's all done, you should be able to play the content that you bought.
However there has been some issues in the past where user who tries to buy a bundle including the base game, while already owning a copy of the base game, were unable to purchase said bundle.
That would be true if the different ESO editions contained modified copies of the game. But the different editions in ESO are simply sold as bundles, meaning the base game and DLCs are separated, so it shouldn't cause any technical difficulties. It should just say on checkout that they already own certain items from this bundle, therefore they will only receive the parts that they don't own while still having to pay the full price.
