Yes, I looked in all of them, after having difficulty finding it I searched, I even looked around and far from those places... and still no box.

The list really should be updated as there's nothing about Blackrock or the Far Territory and I've found them in both areas.
Oh well. Let's hope Hinterland finds a way to restore our stuff.

At least not all is lost. Well... I'll try, I'll test staying away from the spawn points in the region, and then outside of it, I'll go fishing in the lake of mysteries, because apparently the box has something to do with time. Thinking about it now, maybe I bugged it? I had some campfires near the door in the maintenance area and a stone deposit... maybe the box was supposed to appear in those places but it couldn't? The only things that didn't disappear were the pots on the campfires... I'll check, but I can't say if I have any hope...
Did you enter a loading screen or use the customize base mode before the box appeared again? Did you leave the region?
I took a walk, camped outside of loading screens, walked around the map, and the box appeared near the tunnel!
So this is one of the rare bugs that give an opportunity to ""self-fix"" in some way...
I think it was just a consequence of the way they made the system work, it's not intentional but it's not a bug I think... the system doesn't know which items are from nature and which are yours, at least inside the caves.
Either way, it breaks immersion...
