All you can do if find a mod that spawns the items that disappeared
Lost and found sweeping up all things that its criteria decided would be "lost" and putting them all into a Lost and Found box (inside for a location or outside at some particular point in a region for everything outside) without regard for the condition of the item - so ruined food and such would be lost anyway - has been a feature or problem with it for a long time, i.e. since it was first implemented.
Unfortunately that seems to be just the way it is. You're not alone on this.

And Chocolate Bars, Cans, and so on should not just disappear (Especially in containers) if we talk about "immersion"
As far as I know stuff disappearing in containers at 0% has always been a thing. Which would account for many empty containers in my longer runs. As I approach my current goal of another 1000 days I expect to find less at the furthest reaches of Great Bear. As you gain more experience with how the game works this becomes less of a problem. Just enjoy the journey.
Yep, anything that doesn't have a "use" at 0% disappears if it's in a container. For example, clothing IIRC will degrade to 0% in a container but stay there since you can rip it up for cloth, but anything that can't be used (sewing kits, etc) will vanish if you put it in a container. Which is also a convenient disposal method.
