i was playing with my friend today and we got far into the firs level thing. but then we had to both get off so we both left the game, when we came back we had to restart from the beginning of the mission. is there anyway to resume from one of the checkpoints/safehouses?

Unfortunately, No. That's one thing that can be improved in the game.

Resuming from checkpoints can only be done in solo play. Very few games have checkpoint saves for online play.
