With amoebas there are some creative stuff people do like putting missiles in rear only (which kinda sucks because it´s a dumb design versus everything else). But whatever you do don´t let units clump together and keep your distance.
Amoeba's are definitely the toughest in the game. But a couple cruisers with Dauntless Guidance System and multiple groups of MIRV Missiles will deal with it quite nicely.
Always go Tactical and split up your ships, never keep them grouped. Also try to keep your range as the Amoeba pulse attack seems to igore shields and will ♥♥♥♥ you up real fast. Dauntless and Mirv combo can deal with the spitting easily and I will not go near an Amoeba until I have both those techs researched.
It is doable before that but you will need a lot more ships and prepare to lose a bunch
The first time you face it, you get your ass handed to you. This is a good thing.
