It's not an easy one to pull off, that's for sure. I've done it (with Emilia and Anna as I recall) but it's pretty difficult.
Basically needs you to combine naturally gained perks, specialists, campfire cards and Friendship/Opposite effects.

What are "Friendship/Opposite" effects?
And I do not have any campfire cards that give relevant perks yet. Guess I need to play more. :)
Basically if you have More To Explore every character eventually gets three Campfire cards. Two are shared with another character, but the third is unique to them. This is their Story Card. They have powerful effects, but they also cause the characters in your crew to interact with each other during expeditions.
Through these interactions, your characters can end up either Admiring another character or becoming their Opposite, depending on how how things go.
These take the form of a 2 stage buff. The first gives you a stat boost (+5 Spirit, +5% Speech etc.) The second gives you a bigger or additional stat boost, but also a specific perk/skill.
Friendship: Likes > Admires.
Opposite: Wary > Opposite.
If a character Admires another, they gain a characters unique starting perk/skill. e.g. Emilia's Archaeologist-Prehistory
If a character is the Opposite of another, they gain a different specific skill which is meant to represent being the opposite of that person.
How the characters interact varies, and can be dependent on both options you choose (e.g. you might be asked what you think of something, and whether you choose the option to like it or dislike it may effect how the other character reacts) and can also be dependent on the characters Hidden Characteristics. e.g. A greedy person may react differently to a curious one. With some it even takes the interaction of both characters Story Cards to get to Admires/Opposite.
Don't want to say too much more, as part of the fun is finding out the different interactions. But hopefully you get the idea.

With the additional perks from the cards it might be easy to get to lvl 4 in all Polymath skills which would already be worth it.
I got the 1000 renown from polymath my last adventure with Emilia.
Here's how you do it:
1. FIRST expedition: go viking landing, and restart UNTIL you find the Archaeologist event that gives you the EXCAVATION perk of archaeologist.
2. Get Chemistry Set from the shop (+1 engineer, +1 naturalist)
3. Get occult from Memphis desert
4. Transylvania - Get Advanced Tools perk by giving away the treasure to that engineer.
5. Item: Engineer - Tinkerer/Piloting
6. Observation Tree Unlock - Naturalist or Archaeologist or Engineer
6. Specialists to fill the holes.
That's 5 perks of each role, AND you didn't even had to use the campfire cards.
Engineer: 3 from itens + 1 trans. + 1 specialist
Archaeologist: 1 viking landing + 1 memphis + 1 base + 1 level-up + 1 specialist
Naturalist: 1 item + 1 level-up + 1 base + 1 observation tree + 1 specialist
Now if you wish to play campfire cards, I know that Maria's Rival gives you Astronomy Perk (naturalist). Search others that do as well.
If you take Anna along and your first campfire card is hers, she can give up to 5 perks to someone else. Curiously, she doesn't even have to have them permanently. Give her an item with an engineering perk, let her teach the perk to your recipient (probably Emilia) and then throw it away.
I will contend, however, that going for Polymath is really only worth it for the sake of being able to say you did it. Rainbowing Naturalist, Archaeoloist, and Engineer isn't as great as it sounds.
