Since I don't have this problem with other game software, I can only guess it's an issue with Never Alone, but I could be wrong.
I bought this game specifically for the Steam Controller. You say here you only officially support the Xbox 360 controller but your store page says otherwise. Full Controller Support means the Steam Controlller should work. Being unable to play outside of co-op mode (co-op on the same controller no less) means it does not. What gives?
This topic has been pinned and is relatively old with plenty of people very recently saying they still have the same issue. Surely something has been implemented by now so that we shouldn't need to create our own config files. Please update the game so I can play, or update your store page to reflect what's actually supported while I go get my refund.
Also, in x360ce --> Game Settings --> Find "Never_Alone.exe" in the list --> Tick "LL(Load Library)" under Hook Mask
The settings above allowed me to have an enjoyable gamepad experience (can aim the BOLA with the rightstick now!). I'm using a PS2 controller with those PS2-to-USB converters (the clear blue triangle thing) and x360ce.

If the devs say they only support the XBox controller, the problem might be that the Steam Controller sends multiple different types of input. It registers itself as an Xinput device, but will also register as a keyboard/mouse if you have any non-standard buttons or controls set up. Removing those for this game should make it behave like a single, old-fashioned controller with nothing fancy.
I don't have the game to be able test this, but considering the dev's description of their supported hardware and the way the Steam Controller works, I thought this might help.
Got a steam controller at home, and additionally an Xbox 360, had similar problems with portal 2 and some other games, so here is what worked for me.
My problem was that the steam controller would be able to skip the first intro before even starting a new game, but when asked to press the "A-button" to get to the menu, my controller would not work, so I had to make the game recognize my steam controller as a controller somehow.
I tried the quick selfmade cfg fix, didnt work for me,
tried to set up the controller as Smooshieus described, also didnt work for me,
so I went through the community steam controller configs and loaded the - capy´s Bindings - keyboard settings.
I started the game and when I was asked to activate the second controller the xbox360 did his job as the controller for player 2.
Now I got Steam Controller on P1 and xbox on P2.
So for me:
*No need for a selfmade cfg file
*just change steam controller config to capy´s
Only downside is that ingame when asked to press a button to e.g. skip the cutscene you are asked to press CTRL since your Steam controller is set as the keyboard so you will have to figure out which button does what or check the steam controller configs.
Hope I could be of some help to some of you guys.
Other then that, remember you are never alone with your problems.
It´s a good game, go get the Humble Bundle.
1° Config the x360ce normally for the first using, but don't config the second controller. The second controller need to be desable. Save and close.
2° Change the name of the file "xinput1_3.dll" to "xinput9_1_0.dll"
3° Create a new file called "autoexec.cfg" in the game's root directory (same directory as Never_Alone.exe) with the following 2 lines:
wait 20
inputmode 1
Save and open the game.
