If you are:
What matters the most is your sniper rifle's zoom (hidden stats), then its aiming circle size (the "Aim" stat is misleading, ignore it, the only way to really know it is by trying the rifle) and last the level (well, except for one character who get perfect accuracy at level 16 through a potential).
Sadly, you shouldn't have upgraded your sniper rifle. The default sniper rifle (GSR-1) zooms 2 times more than the next three upgrades (GSR-2 to GSR-4) and as a result is up to 2 times more accurate than those upgrades (I know, you couldn't know, the zoom is a hidden stat, and now it's too late). Now, you will have to wait for chapter 8 (hopefully it's soon enough) to upgrade for the GSR-10 (still inferior zoom than the GSR-1 but a much smaller aiming circle to compensate, and more powerful as well).
Still, upgrading to GSR-10 won't solve everything, snipers will still miss unless you get close enough (in the 400 range to be sure, still outside of enemy interception range) but at least they will miss a lot less than if you were using the GSR-2 to GSr-4. It's only when you will get sniper rifles with 14+ zoom (chapter 15 or so) that snipers will start being actually reliable.
Well crap. How do I see the range I am from another character? you said 400 range, but I don't know how close that is.

You can switch sniper rifles in the headquarters at any time. Or do you mean that upgrading stats in R&D changes the weapon you have equipped?
One thing I've noticed, is that if you don't see a 'X hits to kill' when hovering over an enemy, it will mean a guaranteed miss. If you are in 'optimal' range and the enemy isn't in cover, then that should read '1 hit to kill'
